It's not only while reefing. What supports the boom when you drop the sail? Dropping the boom into the cockpit isn't very fun, and I don't believe that you can drop the sail and instantly hook the main halyard back to the end of the boom.
I do put my main halyard on the end of the boom afterwords, just to keep it from clanking on the mast.
If you have two main halyards then by all means use one as a topping lift. That's a great setup.
