I had the same problem with the siphon break on my generator. The break was a Vetus siphon break. The problem was that the ball that is pushed up when the exhaust water is flowing freely had jammed allowing much of the exhaust water to flow through the "overflow" rather than through the exhaust. Although there appeared to be plenty of water going overside through the exhaust water outlet the generator overheated after running for some time.

Have a good look at the "divert" mechanism in the siphon break and make sure it is operating freely.
