battery isolator with starter/generator?

I am upgrading the shore power battery charging system on my boat from the previous owner''s horrid old automotive type charger to a multistage, two bank marine charger. This boat has a combined starter motor / generator (the starter motor acts as a generator charging the batteries once the engine has started). The PO had the single lead of the automotive charger wired to the "alternator" terminal of a battery isolator. My new charger has separate leads for each of the two batteries. My thinking is to get rid of the battery isolator altogether, wiring the new charger directly to the positive terminals of each battery rather than to the "#1" and "#2" leads of the battery isolator, because I can perceive no function for the isolator on this boat with the combined starter/generator and a two-bank charger. Am I confused? Thanks.
