I've been in there a bunch of times, all with boats drawing more than 5 feet (though 5'7" is the most). There's enough water. There is a bar all the way in the basin in front of Mat-a-Mar Marina, but you can navigate around both sides of it.
That said, Mattituck is not a place I would use as a stop-over. You're talking the better part of an hour from the entrance to a place where you can stop, and obviously the same time getting back out. If it were me, I'd choose Duck Island Roads outside of Westbrook, CT over Mattituck. For that matter, I'd choose Old Saybrook, or a host of others over Mattituck for a simple stop-over.
