I can second the recommendation for Mystic Seaport. It's a great museum with lots of things to see. It's modeled after a circa 1840-1870's whaling village. Most of the building are original to that time period and moved to the museum site. There are also several whaling and fishing ships that you can tour. Right now, their largest whaler, the Charles W. Morgan, is on the hard undergoing a major refit, but you can still go aboard and view the progress.

If you go through Boston, visit the Constitution and walk the liberty trail from her berth back to downtown. It's a nice walk past a lot of historical sites.
