Battery Charger and Battery Switch
Ok, I see a problem here. You say that the positive lead from your batteries go to "both" pole on the switch. That should not be. Your house batteries should be wired as such:
Negative pole on battery 1 to negative pole on battery 2 to ground (most likely on engine). Positive pole on battery 1 to positive pole on battery 2 to battery 1 positive pole on switch.
Your starter battery should have its positive pole connected to the battery 2 positive pole on switch and its negative should be connected to the ground.
In this fashion, you can start from battery 1, 2, or both. You can charge battery 1, 2, or both as well.
I would change this immediately.
