Yes, I would remove carb (easy) and alternator. Paint on a V belt is never a good thing, and same goes with alternator windings. Hadn't thought of the t-stat housing, but from memory mine is iron (?), have to check that.
I've got a more basic question: Do you have the motor out of the boat? Things get a LOT more manageable then. Inside the boat, IN the water, limits your options. You can't douche it with engine cleaner and hose it off, with the resulting mess being pumped out into the water. You would want to leave the pump off and shop vac the mess out of the bilge.
