It is difficult to say without pictures or perhaps even an X-ray of the hull around the deflected areas of the hull.
In an ideal world the hull will expand out to its original dimensions when put into water for some time. This should happen if the hull material has not been compromised by the concave dents in the hull. If the concavity is deep enough it could compromise some of the fibers in the hull material, weakening it. The problem is it will be difficult to see inside the fiberglass.
Can the trailer bunk(s) be adjusted or modified to better fit the shape of the hull?
