Well, Yanmar must have a rather strange set-up, but if they say that the gearbox must be left in neutral then indeed you must do so. I can't imagine why, but they know best.
The pressure on the gearbox internal parts causes damage. But do not confuse the gearbox and engine. The engine is not concerned with this issue of sailing in or out of gear. So you can still have a Yanmar with another brand of gearbox and sail in gear.
The idea of a shaft brake is a good one. It reduces wear on the gearbox internals on long passages. An even better idea for some sailors is a feathering prop which reduces drag and helps save the gearbox.
