Hull Flexibility

My question in dealing with the flexibility of the hull. As my shaft is only supported by the cutlass bearing and the engine, how do I find the center line of the cutlass bearing and then bring the engine to that point after the boat is in the water.

I have lined up the engine with the C/L of the cutlass bearing while the boat is on the hard but I wear out the cutlass in very short order onece in the water. I belive this is due to the flexing of the hull I need to find a way to find the C/L of the cutlass in order to properly align the shaft/engine after launch and a few days for the hull to relax.

Thanks for any guidance
