It would help if you said what boat it was... but yes, re-tabbing a bulkhead while the boat is on the hard can be a bad idea, since most hulls will change shape slightly when in the water. This is particularly true if the bulkhead in question is a structurally important one. If you do have to do this with the boat out of the water, try and minimize the stress on the hull in the area of the bulkhead you are working on.
