I'm having a hard time understanding your email and thus your issue. You did mention that your prop shaft needs to be raised. I had this problem myself when we were on the hard and trying to repack the stuffing box. In between when I took the stuffing box nut off, and tried to put it back on, the travelift lifted us, and guess what, it wouldn't fit back on.
Judicious use of a very small amount of force from a car bottle jack placed under the shaft moved it the 1/8" it needed to make everything fit. Now I sail with a car bottle jack in my every expanding locker of tools.
