Paint over permanent marker? or, can I draw on my deck?

I'm well into my deck repair project and I have the deck almost bare. I'm removing everything. There are a lot of old holes improperly patched and a lot of hardware I'm either not re-installing or installing differently. I also need to recore in spots.

I want to mark my deck somehow, so I'll remember which holes to cover up and which ones I'll reuse. I also want to mark my deck as I tap all over listeninig for dead spots so I'll know where to cut.

What can I use to mark my deck that won't later adversly effect my paint job?

I'm planning on light sanding, epoxy coating over my cut joints and non-skid, and painting with Perfection. I assume the sanding or degreaser will take care of something like a Sharpie right?

Put tape over the holes you're going to use again. :)
