It depends, on some boats the hull-deck join is glassed over or glued together, so merely removing the screws and hardware may not allow you to separate the two parts.

2. How much can I expect to separate the surfaces?

It depends on what else is connecting the two pieces. Bulkheads, furniture, etc may also be tabbed to both, which would restrict the amount they can separate easily.

3. Is there a chance that when I remove the shims the old screw holes (which are in good shape) will not realign?
a. If so, any suggestions on how to avoid this?

I hope you've taken the rig off and removed all the tension on the hull and deck from the rigging. Keeping a few long screws through a few of the holes will help keep the two in alignment—say one screw every six feet or so.

You know what the first rule of sailing is? ...Love. You can learn all the math in the 'verse, but you take
a boat to the sea you don't love, she'll shake you off just as sure as the turning of the worlds. Love keeps
her going when she oughta fall down, tells you she's hurting 'fore she keens. Makes her a home.
