Deck termite damage

Hi everyone,
I'm rebuilding a fiberglass version of an Atkin Eric jr. Her deck used to be 1/2" plywood and 3/8" balsa core. To make a long story short, the balsa got soaked over 95% of the entire deck and the core was replaced with 3/8" marine plywood.
The underside of the deck has no fiberglass attached to it and was simply painted. I noticed (a little late) that there's quite a bit of termite damage on the underside of the deck but mostly within about 1-8" from the hull. I started digging into some of the hollow sounding areas and found lots of pellets but no termites.
I was planning on using fiberglass on the underside as well, since the hull/deck joint below is just a giant (2" wide) glob of thickened epoxy that runs the entire length of the boat (where the plywood deck meets the hull.)
So, I was wondering if it would be a good idea to somehow repair the damaged areas with some sort of filler to bring them back up to their original thickness and then fiberglass over it?
I'm pretty sure the termites are gone since the boat was tented when the previous owner noticed them.
