Best Caulk?

Look, I''m tired of leaks. I reseated all my deck hardware two seasons ago and the boat still leaks. I''ve used lifecaulk before but am unhappy with the results. Besides, for some reason a brownish stain developes after a few weeks. I''ve decided to remove and reseat everything ( cleats, lifeline stanchions, bow pulpit, windows--everything) again this winter. What is the best product and how the heck do you use it?

Polysulfide is a very good sealant/adhesive,
could it be that mabey your doing somthing incorrectly in your procedure?
