I also recommend Butyl tape for this job, since the window will be held in place by the bolts, and the sealant has only to form a tight and resistant seal. Using any of the silocone caulking gets a lot messier and is much harder to clean up. the tape can be trimmed to the window edge after installation very easily. Used it to rebed a deck cover window as well as most of my deck hardware. Easy to work with, and no mess. See Mainsail's site for helpful instructions.

I suggest GE silpruf SCS2000 for mecahnically fastned hatches or portlights. You can also use dow Corning 739 or Dow Corning 795, though they are probably an overkill for mechanically fastened PL/PH. My suggestion is the SCS2000. If you cannot easily find that,739.

I have used butyl tape in the past, and its great for some things, perhaps windows are a good use for it. I once used it on a travler track. Major mistake. As Mainesail said, it never hardens and remains sticky forever. It tended to get into the bearings of the traveler car, causing a major headache.
