It sounds like it is in bad shape unless I am reading what you wrote incorrectly.
It also sounds like you are planning to completely rewire the boat.
If it were me and I had decided to totally rewire it I probably wouldn't even bother figuring most of the old system out, I'd just start from scratch and wire it up the way I wanted it. I'd begin with the engine electrical and starting battery, then move to a new house battery bank, the fuse panel(s), then add charging sources, then add loads. The first thing, though, would be figuring out how the electrical on the engine was wired up as is, taking photographs along the way, etc. I doubt I would care much how the rest of the electrical was wired up if I was going to replace it all, but I would care for any device or instrument I intended to keep.
Probably not the way some would do it, but that's how I'd do it. it's basically starting from scratch, starting over from the beginning as if it didn't have an electrical system at all.
I just read what you wrote again and I don't know, it doesn't sound like you are starting over, really, I think I just misread what you wrote. It sounds like you are planning to keep the wiring itself and all of the devices, so in that case yes I would try to figure that system out and take a lot of photographs, try to make a wiring diagram of the boat the way it is if you don't already have one. Then disconnect all of the fuses and start working with the core of the electrical system to see if it is working. The first thing would just be trying to figure out what you have and figure out what you want to end up with.
