Tried to post a link to a muffler that is suitable for your application but the forum rules deem me not worthy. If you go to centekindustries.com and click on their vernalift line of mufflers, you will find mufflers suited for your application that should obviate the need for a flapper on your exhaust through-hull.

Centek industries makes a through-hull with a flapper made of fiberglass - which is fine for the wet exhaust from your genset. Give them a google. If you install one of their water lift mufflers in the exhaust circuit (about $125 off the internet for a 1.5" inlet/outlet) I think you wouldn't need a flapper. Depending on the vertical distance between the genset's exhaust and your water line, you should consider including a vertical loop when routing your exhaust from the engine (or muffler) to the through-hull to prevent siphoning of water when heeling. The instructions accompanying the muffler I bought recommended an 18" loop above the waterline.

Recommend separate exhausts
I would advise against tying the two together. You may introduce the possibility of forcing water from the main engine exhaust into the genset engine (if it were not running) or vice versa. I just finished a self-install of a genset. I used a 1.5" bronze mushroom through-hull for the exhaust. Cost about $50 at WM. No big deal to install so long as you're out of the water.

In my opinion you better have different hole for the gen set. The diameters of exhaust pipes are generally only sufficient for which engine they are designed for. You cannot use two systems at the same time.
Another drawback might be mixture of exhaust gases and water from one system to the other. Although the exhaust sysystems are non return pressure of the gases might force them to return to the other system. When you are running the gen the gases and water might be forced to the engine and vice versa.

No. Every engine and generator exhaust should have its' own dedicated discharge port. Potential problems: when runnning both engines you might be causing too much backpressure on the exhausts; when running just the engine or generator, you could potentially be forcing water up the one that isn't running and get water into the cylinders. Plus if you have a survey done for insurance purposes or when selling, the surveyor will call it out and it will have to be fixed. Best to do it right the first time.

generator install exhaust
I am getting to do an install of a gen set The question is.. can I dump the 1.5'' gen set exhaust into the main exhaust tru hull so I don't heve to install another tru hull for the exhaust The main exhaust is 3'' Has anybody done this and where can I buy the fitting?
