Yeah, we had the same problem last year. Replaced the transducer, $150 + labor.

Fresh water boat, just pull the wheel w/ the boat in the water and put in the blank plug when not sailing. It takes 10 seconds. And you'll never have to clean the wheel again.
There's growth on the wheel as you suspected, that's why it's running slow. You can use a dry lube, some people try vaseline and all kinds of other stuff. Just makes more sense to pull it when the boat is sitting.

Raymarine ST40 speed slowing
I have a Raymarine ST40 speed wheel indicator that I installed this year. The speed has started to fall off slowly since. According to the GPS I was loosing 1.4 knots last week. I assume that the growth on the hull has interfered with the wheel. I have pulled the boat and cleaned the hull and will clean the wheel. Is there anything I can put on the wheel to help the problem. Boat is in fresh water. Bottom paint is in good condition.
