Go sailing. It will pop out slowly over the sailing season. When you say "soft" what you mean is "flexes" this is common of large flat areas (similar to a car hood!). It's no problem at all.

I like your plan of filling with foam, hollowing out a void and then fill void with thickened epoxy. The foam won't absorb the epoxy because it's closed cell. Just use the foam sparingly.

I used the same paint for topsides. It does dull a little over time. I added the grit (get the fine stuff) on the non-skid areas. I originally tried to "roll and tip" the paint on the topsides but...
