You have to disconnect the two batteries and charge them. You can also charge one battery at a time. But you cannot charge both batteries at the same time if they are connected.

Yes, but it would be a royal PITA, since as, celenoglu has pointed out, you'd have to disconnect the batteries and reconnect them after charging, and they wouldn't be usable while being charged. Also, it would be difficult to ensure that the two batteries were charged to the same level, which would end up shortening the life of one of them. As a general rule, batteries that are discharged as a group should be RECHARGED in the same configuration, to prevent uneven discharge/charging cycles from occurring between them. This is also why you generally replace all the batteries in a bank at the same time.
