We have two small screw holes on the top edge of the transom as well as a slightly bigger hole (no larger than my little finger nail) as well. It looks as if these were left overs from new stanchions being put in. There doesn't seem to be any softness and the surveyor checked the moisture readings and it all looks good, so these just need to be beveled and filled.

What products should I use? Ideally, we can get a small application kit as I can't imagine using more than a tablespoon or two of product for the entire job.

MarineTex is the "boaters spackle" and CAN be unobtrusive in a small fill like a screw hole, if there's a chance you may want to use the holes or for temp watertightness you could put some sealant on a stainless screw foe a plug.

I'd second MarineTex... but would highly recommend you wet the holes with unthickened epoxy first.
